5 Apple Software and iTunes can be somewhat difficult to understand. One likely cause of your incident is that your ipod songs are still in your library and have not been synced up to your ipod. If this is the case I suggest dragging the songs that you want into a playlist, check the playlist off when you sync your ipod and your songs should automatically sync up to your ipod.
